As doutfull as it may seem use binders and card pages.
A good idea is to seperate the types of monsters and traps and magics so that he can easily find the card by looking in a certain binder!

Get a binder and a lot of card-holder pages. That's what I use. It does not damage my cards at all. If that doesn't work, get hundreds of card sleeves (If you really want to extremely protect the cards use the big heavy-duty plastic sleeves) and put the cards in the sleeves and store them in a huge box. The binder is the most accessible, although, I usually keep my best cards in card sleeves and the rest in the binder.
If you don't really care about the condition of the cards, you can do what my friend does. He keeps out his best cards in card sleeves, and then unorganizedly dumps the rest in a trunk. (I don't recommend that. The binder is the best and cheapest if you ask me.)

Boxes, there are 500 count, 1000 count boxes that comic shops sell, you have to have an organizing system but it can be done like that.
The boxes have helped me, I do hope they help you.

Comic book stores sell boxes that are separated into multiple rows (via cardboard dividers). This allows the cards to be sorted (monster, trap, etc.) via row, and the individual rows can then be sorted. The boxes themselves also store very easily on shelves, allowing them to be kept off the floor and prevent them from becoming obstacles.

Get a few box's, and ask him to sort them in to piles, by set. Then stick the cards in the box's.

BTW, no, those binders don't mess up cards, you just must keep the pages straight.
